Egy nemzetközi kutatás során szokatlan mintákból, a városi szennyvízminták DNS szekvenálásával határozták meg a gyűjtési területen élő lakosság összetételét az ELTE Természettudományi kar Komplex Rendszerek Fizikája Tanszék kutatói.

Az ELTE honlapján olvasható beszámoló szerint a kutatók a COMPARE Global Sewage Surveillance Project keretében 2016 óta a világ 60 országából, 79 városból gyűjtöttek városi szennyvízmintát, melyből DNS-izolálást követően metagenomikai szekvenálást hajtottak végre. A kutatás eredeti célja az egyes földrajzi helyeken előforduló baktériumpopulációk összetételének vizsgálata volt, illetve a különböző antibiotikumokra rezisztens törzsek feltárása.

A nemzetközi együttműködésben résztvevő magyar kutatók felvetették, hogy az így gyűjtött minta nyomokban emberi DNS-t is tartalmazhat, amely genetikai információt hordozhat a szennyvíztelep környékén élő népességről. Mivel a mintagyűjtési és elemzési protokoll bakteriális DNS-re volt optimalizálva, a véletlenül elcsípett, kis mennyiségű (0,2 százalék) emberi DNS nem alkalmas a teljes genom változatosságának vizsgálatára, ezért az elemzések célpontja a mitokondriális haplocsoportok eloszlása volt.

A sejtek “erőműve” a mitokondrium, egy önálló sejtszervecske, mely az energiaellátásáért felel. Minden eukarióta sejtben megtalálható, általában több példányban is, és saját genetikai állománnyal(DNS) rendelkezik. A mitokondriális DNS viszonylag rövid (körülbelül 16 ezer bázispár, míg a teljes emberi genom 3 milliárd bázispár hosszú) és kizárólag a petesejten keresztül, anyai ágon öröklődik, rekombináció nélkül. Ha nagy ritkán mutáció történik a szekvenciájában, az továbbadódik az utódoknak, ezáltal evolúciós leszármazások is könnyen nyomon követhetők segítségével. Az emberi mitokondrium evolúciós leszármazását bemutató törzsfán (az úgynevezett filogenetikai fán) a végpontokat hívják mitokondriális haplotípusoknak, amelyek egymáshoz viszonyított hasonlóságuk alapján haplocsoportokba sorolhatók.

Az emberi mitokondriális DNS haplocsoportok régóta a kutatások fókuszában vannak, hogy segítségükkel az egyes népcsoportok genetikai eredetét meghatározzák. A leszármazások alapján definiálhatunk különböző földrajzi helyekről származó csoportokat, így például kelet-afrikai, nyugat-ázsiai vagy európai haplocsoportokat.

Ma már számos cég kínál mindenki számára elérhető módon olyan többé-kevésbé pontos szolgáltatást, ahol DNS vizsgálat alapján az egyén szintjére lebontva ad információkat a genetikai eredetről. Ezen tesztek nagy részét is a mitokondriális haplocsoportok teszik ki. A közlemény szerint a téma jelentőségét tovább növeli, hogy a mitokondriális DNS haplocsoportok összefüggésbe hozhatók különböző betegségek (például szív-érrendszeri betegségek, Alzheimer-kór, valamint számos daganat) megjelenésével, lefolyásával, továbbá bizonyos fertőző betegségekre máshogy reagálnak egyes népcsoportok.

A Csabai István témavezetésével folyó vizsgálat során Pipek Orsolyának és Medgyes-Horváth Annának a hipotézise az volt, hogy a szennyvízmintákból is kiszűrhetőek az emberi mitokondriális DNS fragmentumok. A minták gyűjtését koordináló dán kutatók először lehetetlennek tartották, hogy az emberi DNS jelenléte egyáltalán kimutatható lenne ilyen módon gyűjtött és bakteriális vizsgálat céljára feldolgozott anyagból, de az ELTE kutatói sikeresen bizonyították, hogy nem csak a kimutatás lehetséges, hanem a DNS szekvenciák elemzésével az adott környékre jellemző haplocsoport-eloszlás is rekonstruálható.

A nagyon alacsony emberi DNS-tartalom megkívánta azt, hogy az egy helyszínről, különböző időpontokban gyűjtött mintákat együtt kezeljék. Ezután a kutatók egy, a várható értéket maximalizáló algoritmus segítségével határozták meg a haplocsoportok eloszlását. A kapott eredményt összehasonlítva az irodalomban fellelhető, direkt vizsgálatokon alapuló adatokkal, nagyfokú egyezést találtak, megerősítve azt, hogy a módszer alkalmas precíz, reprodukálható módon az emberi mitokondriális DNS haplocsoportok eloszlásának meghatározására.

A közlemény szerint az ilyen jellegű, akár napi szinten kiértékelt, valós idejű információ számos előnnyel járhat a jövőben. Segíthet az egészségügyi szűrőprogramok tervezésénél, a megfelelő kezelések megtalálásában, ha ismerik a környékre jellemző genetikai variánsok előfordulásának arányát. Ezen felül a járványok terjedésének megakadályozásában is nagy jelentősége lehet, hiszen a betegségekben való érintettség és lefolyás is függhet a mitokondriális haplocsoportoktól. Demográfiai elemzésekhez is fontos, ha a helyi etnikai összetételről úgy tudnak naprakész információt gyűjteni, hogy az adatgyűjtés kevert, természeténél fogva anonim jellege miatt érzékeny etikai kérdések nem lépnek fel. A tanulmány ugyanakkor felhívja arra is a figyelmet, hogy tudtunk nélkül is mindenhol nyomokat hagyunk, amelyeket az egyre hatékonyabbá váló technikák egyre pontosabban képesek elemezni. Annak megválaszolása, hogy milyen hatása lesz ennek az egyén és a társadalom számára, túlmutat egy-egy szűkebb szaktudomány keretein – olvasható a közleményben.

In an international study, the composition of the population living in the collection area was determined by the DNA sequencing of urban wastewater samples from researchers at the Department of Complex Systems Physics at the Faculty of Science at Eötvös Loránd University.

According to a report on the ELTE website, researchers have been collecting urban wastewater samples from 79 cities in 60 countries around the world since 2016 for metagenomic sequencing after DNA isolation. The original purpose of the research was to investigate the composition of bacterial populations in different geographical locations and to identify strains resistant to various antibiotics.

Hungarian researchers involved in the international collaboration have suggested that the sample thus collected may contain traces of human DNA, which may carry genetic information about the population around the sewage plant. Because the protocol for sample collection and analysis was optimized for bacterial DNA, a small amount (0.2 percent) of accidentally captured human DNA is not suitable for the study of whole-genome diversity, and the focus of the analyzes was on the distribution of mitochondrial haplogroups.

The “powerhouse” of cells is the mitochondria, an independent cell organ responsible for its energy supply. It is found in every eukaryotic cell, usually in multiple copies, and has its own genetic population (DNA). Mitochondrial DNA is relatively short (about 16,000 base pairs, whereas the entire human genome is 3 billion base pairs) and is inherited exclusively through the ovum in the maternal arm without recombination. If a rare mutation occurs in its sequence, it is passed on to the offspring, so evolutionary lineages can be easily traced. The parent tree (the so-called phylogenetic tree), which represents the evolutionary descent of the human mitochondria, is called endpoints called mitochondrial haplotypes, which can be grouped into haplo groups based on their similarity.

Human mitochondrial DNA haplogroups have long been the focus of research to determine the genetic origin of individual populations. Descendants can be used to define groups from different geographical locations, such as East African, West Asian or European haplogroups.

Today, many companies are offering more or less accurate services that provide information on genetic origin to the individual based on DNA testing. Much of these tests are also made up of mitochondrial haplogroups. The significance of the topic is further increased by the fact that mitochondrial DNA haplogroups are associated with the onset and course of various diseases (such as cardiovascular disease, Alzheimer’s disease, and many cancers), and that different populations respond differently to certain infectious diseases.

During the research led by István Csabai, the hypothesis of Orsolya Pipek and Anna Medgyes-Horváth hypothesized that human mitochondrial DNA fragments can be screened from wastewater samples as well. Danish researchers coordinating sample collection initially considered it impossible to detect the presence of human DNA from material collected in such a way and processed for bacterial analysis, but ELTE researchers have successfully demonstrated that not only detection is possible, but that DNA sequences in a given area are analyzed. the characteristic haplo group distribution can also be reconstructed.

The very low level of human DNA required that samples collected from one site at different times be treated together. The researchers then used an algorithm to maximize expected value to determine the distribution of haplogroups. Comparing the obtained results with the literature based on direct studies, a high degree of agreement was found, confirming that the method is capable of accurately reproducing the distribution of human mitochondrial DNA haplogroups.

According to the Communication, real-time information of this kind, even on a daily basis, could have many benefits in the future. You can help plan health screening programs, find appropriate treatments, if you know the prevalence of genetic variants in your area. In addition, it can be of great importance in preventing the spread of epidemics, since the involvement and course of diseases may depend on mitochondrial haplogroups.
